Persistent Root for apps disappears

Ok. I'm starting this thread because I have noticed on every ROM that after a few days it starts to lose persistent root for apps in terminal and titanium backup. those are the two I use the most. If I run those 2 apps right after the sd card is loaded, I can usually catch root access but then after sitting for awhile it loses it again.. I was wondering if anyone else is having that issue.

Due to the sleeping problem after charging with R11, I like using Reboot Now, which requires root. I'll flash a new ROM, boot the phone, drain the battery, charge the battery, and then I will use Reboot Now. After I use it, I will not have root on the following boots.
